We have found some quartz and onyx stones on a shipwreck that were in the ballast pile. I do not believe these were used as part of ballast. (see photos) The quartz was obviously quarried, and the onyx stones were quite large. Looks like cargo to me, but in my 50+ years of wreck diving, I have not seen these before.
